iTS says I have 2 app upgrades
but when I click.. there are none.

Everything is update. (the iPhone doesn't say I have updates)

is there anyway to clean out this.

Just wait.

Mine said I had two updates, but when i clicked on the "check for updates", it showed 5 duplicates of AIM, and a tonne of other duplicates of other apps.

But today they're all gone...

Looks like some teething problems, which are slowly being sorted out.

you should also know that when you download a new app.. the old app stays in the system. (just in case this hadnt been mentioned before)

I had 7 versions of the facebook and critter crunch apps...

Delete all the apps from itunes including the files, then copy the up to date apps from the iphone back into itunes
worked for me
