I don't think so. I think it's more of a timing and resources issue.
No company has an unlimited amount of resources, particularly not good resources.
You really can't do everything at once. Engineering resources are quite often very scarce and with the iPhone OS and Leopard on the roadmap (plus whatever else we don't know about) it would be very easy to spread resources too thin.
Whilst the details on this are scarce, it would be a safe assumption that the iPhone SDK will be Xcode based and therefore the Xcode dev team would need to be very much involved. I'm fairly sure the Xcode dev team have been somewhat busy of late.

Certificates have a chain of trust. I would expect that Apple will provide signing certs to "trusted" software developers, and everyone else such as hobbiests will need to self-sign their apps.
Self-signed apps will probably run if you install your root cert on the phone. So for testing purposes, you'll be able to develop an app, sign it, install your fake root cert on the phone, and run the app, and it will work just as if apple signed it or one of their trusted developers signed it.
Then, once you got a working app that you want to distribute, you can either
a) distribute the certificate with the application with instructions on how to install the certificate.
b) submit to apple's process (whatever that may be) to get you made a "trusted" software developer so you can sign it against apple's root cert.

I don't think it's a response to the hackers at all.
I'd be more inclined to think that it has been planned from the start, and they've been working on stabilising the platform and working the bugs out before officially allowing 3rd parties to have a go.
