Why do I have to add a train station by line? There are plenty of stations on multiple lines that feed into the city where I would want to know the next train irrespective of the line. If I'm at jolimont and want to go into the city I couldn't give a rats arse if it's an Epping or Hurstbridge train. I just want the next city bound train. Other stations with more lines are even more annoying.
The whole app strikes me as though it were written to a feature list and not a list of use cases for mobile users.

Howdy. Sorry you're not having a good experience.
As for adding favourites, you can add a favourite through next 5. Go to Jolimont through next 5, and once that loads, tap on the icon on the top right. A menu would pop up and you'll see one that lets you add the stop to the favourites. This will save all the lines going through that stop.
There are those who don't want to see all the lines such as Flinders St. For stops like Jolimont, you can get all the trains going into the city by adding either Epping or Hurstbridge line. Connex duplicates all the timetables between the city and Clifton Hill for both lines.
