I do this often and the battery seems fine.

To charge Lithium Ion/ LiPo batterys correctly they must be charged until full (The way they detect full, and the rates vary with the item, in this case how Apple choose to), but once there, they are not put on a trickle charge as that kills them. This is a pretty standard cvharging system built into most items with Lithium type batteries

I think you will find that the USB powers the phone once the battery is charged, but thats it. LiIon have very low self discharge so it will be rare that the phone starts charging the battery once full, but the battery charging chips will look after that themselves.

I manage to get a much better battery life from my phone than most, I finally figured out that it may have something to do with the encoding I use for my music, until recently I'd been using a low bitrate.

Since I've been using a higher bitrate encoding my phone life seems to be getting lower.

Thats the best thing you can probably do for it (Thats what I do) My MBP has 150 cycles and is @100% health, and I use this method.

No, doing this every now and then is good for it.
