reboot fixed it alright.. is this a sign of a bigger problem or just a random bug?

Im not too sure, all i know is that i have this problem occasionally and a reboot always fixes it. Perhaps a simple shutdown and reload of just the Finder would have sufficed, also, as it is the Finder that handles such tasks.

One problem with saving to the desktop, is it often takes a while to re-draw, and if finder is "distracted" by something else (doing a copy, trying to mount a troublesome disk, staring at the wall) it may not happen for some time.

Usually clicking desktop within a finder window will show you the files if this is the case.

I've seen this happen a fair bit at work and a couple of times at home - the sure-fire way to find your saved items is to either do a search for it in Spotlight, or if that doesn't work, go to your MacHD>Users>yourname>Desktop folder and see if you can see it in there.
