I do not have my MP yet but I'm planning to buy some extra HDDs to be ready for Windows installation.

Apple's HDD push-in cradles must engage the drive with the data and power sockets on the backframe. What kind of power sockets does Apple use? the new miniature SATA power, or the older legacy Molex? Some SATA HDDs are sold with the new type only and others come with both Molex and SATA power. What will suit the Mac Pro? It would be nice if both sorts of SATA HDDs can be accommodated.

they would use the new style connectors seeing as thats what they have used since the G5s

Would definitely be the new-style connectors, as they are designed for hot-plugging caddies.
